A bundling discount we offer on our product caused some significant issues. WooCommerce wasn't organically set up to manage that, so they spent quite a lot of additional problem-solving time making that feature work for us. Additionally, the French language component was very tricky because the plug-ins that they needed to use were initially auto-translating everything, and we wanted to have very specific control of the translations. So they actually changed the direction that they were going for the bilingual aspect halfway through the project in order to better facilitate our needs, even though it meant more work for them.
